Is there any preference or difference in results with using a DEM (with water) versus a hydroflattened (all water values set at zero)?  In particular, if tidal channels are removed from the Lidar will this effect the habitat switching?

This will not affect the outputs unless you are using the (experimental and under-development) salinity algorithm.
